1. Where are the preferences stored?
On Windows: registry key HKEY_CURRENT_USER\\Software\\JavaSoft\\Prefs.
On Linux (and other OSes): ~/.java/.userPrefs/

2. Why is the 'Apply' button just on some panels and not at the bottom of each panel?
Some settings can be applied during fractal generation. These settings are instantly applied after changing its value. Other settings need recalculation of the fractal and because the fractal shouldn't start on each '>' button (e.g. to increase screen width) those settings need explicit user apply. The apply button is always under those settings that need to be applied. Settings below the apply button don't need to be applied because they are instantly applied.");
